Consider that the carpet will be exposed to and not limited to: blood, urine, vomit, etc, etc., 
 
Unless you plan to clean this aircraft for your customer after every flight, I wouldn't install carpet under any circumstances.
 
There are many different surfaces available, most if which are a vinyl type that are non-porous.  Some have anti-bacterial components in the material.  You may want to consult an ambulance manufacturer for the latest materials.
